Dr. Neo Cortex was set to be the secondary antagonist of the video game Crash Bandicoot Worlds, which would later become Crash Bandicoot: The Wrath of Cortex. He would be employed by Elli Mental to assist her in her plans to conquer the galaxy.

Crash Bandicoot Worlds[]
Under the servitude of Elli Mental, Cortex took over the solar system of Tibon-coda. He drastically altered each of the five planets, subjecting one to extreme heat, another to extreme cold, blocking out sunlight on the third one, and flooding the fourth one. He estabilished a research center on each planet, protected by experimental lifeforms that would have fought Crash, and captured the natives of said worlds.
One of the proposed ideas was Neo Cortex using Crash and Coco's evil twin sister, QuoCo, who he kept under mind control, to try and confuse the real Crash into taking the wrong path several times. Another proposed character was Cortex's good daughter Reo, who would assist Crash on his journey.
In the end, Crash would defeat both Cortex and Elli Mental, and free QuoCo from mind control. During the final showdown, Cortex would accidentally kill Reo, but Crash would be able to save her, assuming he acted fast enough, thus branching the game's ending into two.
Wrath of Cortex draft[]
The game's strategy guide provides a synopsis for a draft script that's much closer to the final game.
After his defeat in Warped, Cortex had spent years working on a powerful mutant, Crunch Bandicoot, and told Uka Uka about him, lamenting that he didn't have the power to finish his work. Uka Uka suggested freeing the Elementals for this purpose. Cortex would then oversee Crunch's battles against Crash up to the final confrontation, during which one of the remains of Crash's destroyed mech would crash into and break the remote Cortex used to control Crunch, freeing the bandicoot. Cortex himself was rendered unconcious, as Uka Uka tried to wake him. The space station the battle took place in eventually blew up, but the villains survived the explosion and crash-landed back on Earth. Cortex then discovered that they had ended up on Cortex Island from the first game, and the synopsis speculates that he may havw still had one, two or even more tricks up his sleeve.
